You should check the engine mounts again. Make sure you have the motion dampeners on between the engine and the mounts. Basically it's the rubber spacer you should have put on between the two to dampen the vibration of the engine to the mount. At least thats what it sounds like to me.

Recheck the fuel pump - it's not the engine. Something about seating and fixing the fuel pump has disturbed something. Investigate around that, probably pull the pump again and thoroughly inspect.

Moisture has gotten into some electrical connectors when the heater core was replaced. These electronic transmissions have speed sensors and electrical connectors that do not like moisture in them. disconnect any connectors that may have gotten wet. Blow them out with compressed air. Good luck.

You have to remove the air cleaner hose to the throttle body to access the sensor. I hope it helps. You will see it, its on end of engine. Remove connector then the bolts holding it on. God-Bless! Hope this helps you. The dodge 2.0 is known for bad camshaft sensors, certain years.

Bad connection. Could be ground or hot side. Check all battery cable connections and ground connections. Also check the charge wire from the alternator to the fuse box.

I have seen voltage issues with my dodge stratus. The alternator was swinging the voltage high and low. That is not good for electronic items. Also, electronics do not function when the voltage gets below 10 to 11 volts. Ensure that your charging voltage is high enough and that the battery cables are clean and tight on the battery. unlikely for a new tranny
reverse gears are spur cut gears so that means that if the teeth are not properly aligned they hit on the ends of each other stopping engagement
you can get around it but selecting neutral , letting out the clutch the depressing the clutch again and make the selection
that sets the gears spinning and makes for alignment for selection
