I get air flow through both heater and def vents

There is a stepper motor in behind the dash that controls where the air is distributed to.They are hard to get to,expensive to replace and almost impossible to repair so you might want to just live with it.

Just had the dealer replace the WCM on my 06 Ram

The key don't have a chip in them. It is a resistor and it has to match the WCM the key aren't smart the guy that thought this up is smart.

Yes, there is a blower motor relay located in the PDC box under the hood. It is a black box with a removable cover, and the underside of the cover will show the correct relay location.

Check engine light is on

you will need to go to an auto parts store, (Advanced Auto Parts) and have them scan your computer for codes. Maybe it's something simple like an O2 sensor.

2006 Dodge Ram 2500 Power

Random misfire means all cylinders are affected, so a shop may review the Freeze Frame and dtermine what is happeneing. I think all the air doors are electric on your truck, so the actuator may be the problem, but i would not guess as these sometimes are a real pain to replace.

My signal stack stopped letting

Sounds like that multifunction unit is bad or you are looking at some wiring issue. I would recommend taking the few screws loose on the bottom of the steering column shroud and looking inside it for clues. If nothing, you're going to need a wiring diagram and start checking wires! Good luck.
