1988 Lincoln town car front brake calipers lock up
When you replaced the calipers, did you also replace the caliper frame and slides? Start there. It is common in ford disk brakes to get "stuck" slide pins as they can rust inside the caliper causing the brakes to fail to release the rotor when you let off the pedal. Another cause is the flex line that connects the caliper to the metal lines at the body. As it ages, the inside of the rubber breaks down and collapses effectively becoming a check valve. Pedal force pushes fluid to the brake but separator spring pressure is not enough to make the fluid go back into the master cylinder effectively making the brakes lock up and bind. Try replacing slide pins if haven't already and replace the flex line.

It sounds like you fried several main wires in the harness.
The excessive voltage may have cooked the gauge cluster and fed back thru the headlight switch. The warning light on the dash provides the circuit to "turn on" the alternator when the engine starts.

you have to get the key programed you need two original keys 1.) place original key in ignition turn to on position for 5 seconds 2. tack 1st key out and put secound key in the ignition turn key to on position for 10 seconds take key out place the new key in turn to on position for 10 secounds take out the key now try to start the car it should run if the the is programable
When it rains, water accumulates in the passengen side rear seat foot area
Plastic cowl on the passenger side needs to be cleaned out try taking the windshield wipers and putting them up and takin off the plastic screws on the plastic cover on the passenger side off and you will see a square like catch that accumulates leaves and debris clean that out and use gasket filler to glue edges back down keep water from seeping through.
Emergency brake adjustment
This depends on which cable is hanging down. There are several cables in the assembly. One cable comes from the parking brake assembly under the Drivers' dash. It joins the rear cable assembly that goes to each rear wheel. Some cars have 2 separate rear wheel cables and others have a Y assembly that has to be replaced as 1 part.
There can be an adjustment rod where the front cable meets the rear assembly. Some of the parking brake reels under the dash are suppose to reel in extra slack.
Often if the rear Emergency brakes are worn out, there will be slack in the assembly.
Why are breaks hard to press and car won't start
Check that the vacuum hose on the brake booster is ok if it has come apart it will be hard to start . have you checked the fuel and the ignition system ?. to check the brake booster , with the engine stopped press the brake pedal down ,then start the engine, the pedal will move down a little if the booster is ok . if the brakes are still hard to press the wheel cylinders may be stuck.
