Charging 91 Dakota 5.2L replaced Alt. the Battery is two yrs old, 3yrs free replcement on battery. Should I change the (SMEC)?????

    You've stated what you have changed, but you didn't say what the problem is.

    Is it not charging? Is it that the battery won't hold a charge?

    Etc.

Ok, couple of things to check.
First take it to a local parts store or shop, and have them do a load test on your battery. It could be that it has gone bad.
Next
There are a couple of different wiring harnesses you want to check. Check your main battery wiring connection, there are a number of wires that have quick connects. If these get loose, you can run into the no charge problem.
Next
There is a wiring harness that goes down the passenger side of the firewall, in the V-8 this was a problem area because of the heat from teh headers would melt the wiring or the connector plugs
Next
There is a regulator in the PCM, there is a way to bypass and test this that is outlined in the service manual (sorry I don't have access to one) but you may want to contact a shop that has one, and ask them if you can look it over.

Pheewww ok, there's a few things to start with.
I would be looking closely at the wiring. When I had my Dakota, I ran into a number of problems that ended up being related to wiring, more then anything else.

New battery not charging after changing the alternator

First make sure both battery cables are free of corrosion and ground is secured to chassis and engine then check to see if theres an alt. fuse or bat. fuse blown. Another way to test charging sys w\out an meter is to remove the ground terminal from the bat. with the car running, if the alt. is good car stays running, if all else fails take the alt and bat to a parts store that will test them for free

95 Dodge Dakota 3.9 , voltage regulator is over chargeing battery.

Hate to say it, but probably a faulty PCM.
The regulator is directly controlled by the PCM on most models.
You might try a used PCM to make sure, or exchange the rebuilt under warranty.

No look for the open to ground at a wire that is causing the drain. you have something pulling the battery down because it is basically on all the time a short to ground.

Start with the basics. Varify that you have 12V at the J1 (solid red) at the SMEC at all times. Then check for J2 (blue or blue/white) when ignition key is on. If you don't, tug on all your fusible links. If they pull apart, you probably have a short to ground on that circuit. Also check all the grounds at the smec. They are black and black with white trace. Make sure they have =< .5 ohms to battery negative terminal. If all of that is well and good, make sure you have the correct 8vdc and 5vdc coming from the smec at the applicable places like the HEP, TPS, CTS, etc.

Check output from alternator with a voltmeter it should be between 13.8 to 14.7 if so then check at battery if it is not at least 13.8 minimum to be charging then the big wire on back of alternator is not getting back to the battery through ammeter gauge in dash.
I have hooked a wire from back of alternator straight to the plus[+] side of battery to fix that issue.
Sometimes ammeter gauge burns out breaking the circuit from the alternator back to the battery.

Check the Voltage Regulator, and how old is the battery, Check the cells in the battery. If battery is 3 years or older replace.

My 1988 dodge d150 had fuel problem then before i could fix that i went to start it and it is completely dead (battery is good) - someone told me it was probably smec. where is smec in this truck

SMEC (single module engine control) they are referring to has to be your main computer under hood near fender usually, but I question why they would suspect that before anything else? Have you taken any steps to test start relay, ground connections etc, before you jump to replacing the main control box ? Have you tried removing connector on SMEC & cleaning all contact surfaces well , add dielectric grease to connections & re-attach, to see if that helps? Corrosion at that connector is certainly not uncommon either.
