Changed alt, replaced blown alt fuse, charged battery. Car will start fine with a charged battery but after shutting cannot start again until i recharge batter or roll start. Is there something else that I can check? Is there a fusible link and if so where? Are there any other fuses or such for the alt that can be checked? Im beginning to think i replaced the alt and it may not have been the issue after all.

so you reversed the connections and you think you nuked something? Right?
Check all fuses and relays. Replace any fuses that are blown and all relays that look scorched/burnt.
If that doesn't work, take to dealer to make sure the computer and advanced control electronics didn't get fried.

follow the wire where you think the link may be, and and where the large bulge is, is where the link usually is, now the fuse is not usually non-replaceable, so you can go to a parts house and get an aftermarket fuse link that can easily be installed. take the voltage regulator with you and have it tested to insure it was not damaged.
also check all fuses in the fuse box. and the link on the main wire on the back of the alternator.

The fusible links on this car's battery terminal are actually plugged in to the battery terminal, red-wire and green wires. Good Luck get back to me if you need more assistance

The wiring burning up at the altenator most likely caused the diode inside the altenator to short out. I would just replace the altenator now.
start checking fuses hopefully its just another blown fuse if your lucky
but if all the fuses are good, you probably fried something like the computer or ignition module and probably the radio
hopefully its something simple and cheep but don't be surprised if you have to shell out some cash to replace the computer
