There is a flexible wire cover (like a tank's tread) that covers wires that run under the body that is exposed when the passenger door is opened. This black plastic cover has fallen apart and is broken beyond repair and now the wires stick out when the door is opened. Can I replace this cover myself and what is the part called?

Remove drivers door panel . look for a broken wire in all the wires there. May also be broken between the door and the body. Wish you luck in finding the broken wire.
It is likely that you have pinched/jammed wires that run from the main body to the door. There is usually a flexible rubber boot that covers this wiring harness. It is likely pinched or chaffing inside that boot. Pop out one end and see if there is any wiring out of place compared to the rest of harness. Inspect for damage. Tape with electrical tape back into the harness with the rest. Test it. If it works properly, replace the boot back into its recess.
Problem could be broken wires running between pillar post and door. First check the wires on passengers side by pulling back the rubber covering that covers the wires between pillar and door. If the wires are okay on the passengers side check the drivers side wires because they all feed through the master switch.
Possibly the wires at the drivers door where they go into the body, sometimes from the door being opened more than the rest ,the wires will break there. Should be able to cut a **** in the rubber boot that covers them and look for a broken wire. If they break at the drivers door neither switch will work.
Hello, my name is Ben. This may sound simple, but the first thing I would do is open the door and "gently wiggle" that accordian boot that covers the wires going from the body into the door while pressing the switch. . Many times there is a broken wire in this area.
The problem could be in the master window switch on the drivers door, or the window motor could be going out, but most likely the cause is a broken wire inside of the weather boot that runs between the door and the body of the vehicle, and the broken wire is making intermittent contact because the door is being opened and closed all the time, and sometimes the wire will touch and make the connection and that is why it only works sometimes.
Try this the next time that the window stops working, hold the window switch down in whatever direction that you want the window to go (up or down) and while holding the switch in that position open and close the drivers side door and move or wiggle around the weather boot that contains the wiring that is between the door and the body of the vehicle, and do the same for the passenger side door, if the window starts working while you are holding down the window switch and opening and closing the door or moving around the weather boot between the door and the body of the vehicle, then there is a broken wire or even wires that will need to be repaired.
The broken wire can be on either the passenger side, or most likely on the drivers side, and if you do find a broken wire or wires, then you should repair the wires by soldering them well and use the same gage wire if you need to lengthen the wire to repair it successfully, and do not use a wire connector if you want the repair to last.
Dec, 13/09 Surprisingly, many others have reported the same problem in internet Q & A sites. It happened to me yesterday and, just as many others discovered too, the black wire inside the black cover over the harness between the door panel and the body near the door hinge was completely severed. I removed the cover from the door end and tried to push it back and out of the way to expose both ends of the black wire. It is awkward and would be difficult to work with the end of the black wire coming towards the door. So, I made a 1/2 inch **** in the covering near its end closest to the Jeep body and, using needle nose pliers, fished the black wire up and through the ****. I could then strip 1/2 inch of plastic covering the end of the wire and then twist the stripped end of a 3 inch length of flexible wire (similar to that from a lamp cord) around that black wire and solder the joined wires using a soldering iron, solder and flux. I then wrapped the soldered joint with electrical tape, pushed it back through the **** in the cover and pulled it through the cover to extend conveniently closer to the end of the broken wire coming from the door panel. I stripped the end of that black wire, similarly soldered it to the splicing wire, wrapped that joint with electrical tape and easily replaced the end of the cover over the white plastic cap on the door panel.
It was great to hear the door lock and unlock using my remote opener, to find the windows again opened, interior lights dimmed when the driver's door closed. Don't let service try to sell you new locks, switches etc without first checking for a broken wire in the harness. This do-it-myself project took less than an hour with material already on my workbench. Others have reported dealers have charged as much as $400 for time to check everything else before finding the broken wire. DH Cambridge, ON Canada

I had the same problem. There’s a wire harness and plug that
go thru a flexible boot between the body and the front doors to control the switch
clusters on the doors.
Over time opening the doors will affect these components.
Check
fuse # 8
Make
sure the plug (referenced above) is secured.
Peel
back the boot carefully, and check the wires.
(In my Jeep, I found
the black wire broken and the light blue w/blue stripe wire cracked. I fixed
them on the drivers side, and the mirrors and the locks now work. My windows
are still not working, so I’m going to check the passenger side.)
Good luck!
