I just encountered the same problem on my 96 Subaru after I had the alternator replaced. One user tried the band aid fix of removing the hazard warning flasher 15 amp fuse in position #27 in the engine compartment fuse panel. It could also be a bad lighting relay. I am still troubleshooting the problem.

The first thing you need to do is figure out if the car has a factory or aftermarket security system them replace the clicking relay accordingly

Disconnect the wires going to the spring loaded switch in your hatchback.

yes the door diarm switch is defective in that door you replaced or it doesn't have one.
yes it's most likely a alternator problem,usually the internal diode bridge breaks causing all lights you mentioned to come on,if this happens at a idle open the hood and remove green connector on alt.if lights go out you've found the problem
