Runs fine while driving, rough at idle. Found and Isolated bad vacuum hoses. Checked for vacuum leaks with starter fluid. Checked coil, ICM, they were good. Fuel pressure 65 psi, cleaned injector rail. Where do I go from here?
Just a thought,pull the dist.cap and make sure the rotor has
no side to side play ,thinking maybe a bad upper bushing in
the dist.Also,if the EGR valve has carbon and soot built up
on the piston it will make it idle really poor ,but run ok.
Might pull the EGR and clean it with intake cleaner.

You said the problem happened right after the engine was replaced correct? If so bring number cylinder to top dead center on the compression stroke. Remove the distributor cap and see if the rotor is lined up with the number one spark plug wire. It's possible the distributor was installed 180 degrees out.

Look and make sure your computer is good! PCM could be failing you! Injectors don't really go bad! Also look at you fuel pressure make sure it's strong!
