Goes your key have a chip in it to where the computer needs a sense the chip before actually allowed to fire and turn Over? Do you hear any kind of noises when you go start it
check all your engine fluids to make sure that's ok. next step is to have a scan done of the ECU to locate the fault. your local auto sparky should have a scan tool.
Sounds like the security system is causing your problem. Is the "security" light flashing? If it is, turn the key on, leave the key in the ON position for 10 minutes. The light will stop flashing. Now, turn OFF the key, turn it back to ON, and then crank it. It should start. If the security light starts flashing again, go through the process again until it starts. This is resetting the security system after the battery has died, battery has been changed, radio was changed, instrument cluster was removed and replaced, etc. Hope this works for you.

What you say is very possible . The security (immobiliser) needs a constant transmission of signal to keep the system operational and if the battery in the key is nearly flat or loose then this flow of signal is intermittent and the immobiliser will eventually take control and shut down . Fit a new battery in the key and have it reprogrammed to the car.
sounds like the bcm may have failed, if so new bcm and new keys and programming with tech2
thats the worst case
or
wiring issue eg ignition switch
its not reading the key due to security light still flashing
the manual over ride should have worked if it didnt then i would be checking all fuses and power inputs to the bcm from the ignition switch
if the security light is flashing than the anti theft is active. The anti theft shuts down the injectors and will not let the vehicle start.
You'll need a battery charger to do this. Hook up the battery charger to the battery.
Place the key in the igniton and attempt to start. Let the key return to the run postion and leave it there untill the light stops flashing. Turn the key off
Turn the key on (do not try to start) and wait for the light to stop flashing again.
turn the key off and then try to start the vehicle.
