I have a 2008 lincoln MKZ - the anti-theft programming won't let me start the car - the anti-theft is flashing when I try to start it - it won't start at all - How do I fix this?

Andrew this has nothing to do with PATS immobilizer ,this is for resetting the vehicles contents theft system.
If You need to reset the anti theft system in Your 2007 Lincoln MKZ it is a pretty easy to do it just takes a few minutes. You should be able to reset it without using any special tools as well. All You need to do is turn the vehicle from off to on 8 times quickly without starting it and then leave it in the on position. You will then watch the locks in the car automatically cycle to lock and unlock. After that press and hold any of the buttons on Your key fob for 20 seconds until You har a beep. After that You can turn the vehicle off then start it again. If You have multiple problems with Your anti-theft system there may be a body control module problem that needs to be addressed by Lincoln.
What country are you in ? USA is PATS - anti-theft system ,other country's called securilock system .
You can't reset anything , it's software programmed into the vehicles computers .

SecuriLock, also known as Passive Anti-Theft System ( PATS ), is Ford Motor Company 's immobilizer technology. In 1996 the technology started showing up on select models of Ford, Lincoln, and Mercury vehicles. The keys have a radio frequency transponder embedded in the plastic head with a unique electronic identification code.
hot wiring bypassing anti theft is movie magic --if you changed your ignition should but will have to have it flashed to the vehicle as well as the key so answer to your question is NO
some newer vehicles as an anti theft feature when the battery is removed, require a code to be flashed by your dealership to restore function to the radio. (that way if it were stolen it would be useless to the thief.) I don't know if that's your problem but it also could be just a blown fuse. check the fuses. then contact a Lincoln dealership to find out it what I said before is the solution.
Key ignition key has a chip in the key, if the chip does not match the signature the car is looking for, it will not start - this is an anti-theft feature. The key can be programmed from one of your other keys, or by the dealer.
