Yesterday, when I was driving on the highway, my 2006 focus started to **** and chug really hard. I pulled off onto the shoulder of the exit ramp and the car stalled and would not restart. I had it towed to the Ford dealer and they told me that with all the rain we had had (a solid week of downpour) that my air filter had filled up with water and was shooting it into the air mast control center (i think that is what it was called) and that caused the jerking. They cleaned out the filter and it is running fine now, but should I be concerned that this could happen again, whenever the rain returns? Is it a design flaw?

Not too high of water, there were a couple puddles on the road that were a few inches deep. But that is all i could think of. I did drive it 50 miles or so after going through the puddles with no problems. I had noticed that before this happened that it would pull or je rk slightly when changing gears ( I drive an automatic), but not as bad as yesterday. Maybe that had to do with a dirty air filter though?, which they cleaned
Did you go through high water? The engine air intake is in the front fender well. It is protected by the metal fender and plastic cover above your tires. If you splashed into a lot of deep water, your engine could have sucked up some.
