I have a 2004 Mazda 6s, 6cyl. w/ almost 90k miles. I've been experiencing a sputtering during acceleration usually in 5th gear while at low RPMs. Which usually happens while going up an incline. I am able to get the sputtering to stop by either manually shifting into 4th gear or accelerating hard & increases the RPMs. In addition my check engine light will come on and off from time to time. I will also feel the sputter while at a stop, which I feel through the car, if I shift the car into neutral the shutter is less evident. Any assistance would be greatly appreciated.
Does it have a fuel pressure regulator on the fuel rail? Little round and silver like a blinker stat? It will have a vacuum line going to it, if so pull the vacuum line and if any fuel is present it is defective.
Have the fault codes read and use a quality injector cleaner in the fuel
it could be low fuel pressure , injector problems or accelerator position sensor related

Since it's a 2004 I doubt that the gearbox is faulty, it's too early for it to get be worn out so you can leave the gearbox issue. I do suspect that you have a faulty clutch lining. If they are worn out this issues occur. I strongly suggest that you replace the clutch lining, release bearing and pressure plate. Once replaced you'll be good.
