what transmission,? this can be 3 things, if it wont jump and batter is good. bad connections at battery or starter. 1: bad starter. 2: bad (A/T shift switch) or bad M/T clutch switch. 3 bad ignition switch. 4: bad wire or connections end to and start system.

The problem is in the wiring harness,yes the battery and starter is good, the harness you repaired is the PRNDL. for the starter to start it need a path when the vehicle is Park or Nuetral,there the path is closed some how by Park and Nuetral the path is open.Thats why there is a no start.when in park or nuetral the path is closed.
make sure you have power getting to your starter when you crank. check the small nut on the starter. should have 12 v or very close to it. this will tell you if your getting power to the starter or if somethign before the starter and something maybe with your anti theft system or not. its hard to say online cause of that anti theft. doest the light flash at all? the anti theft light?
if your getting power to the starter when you crank make sure your getting good power to the starter by turning on the head lights and see if they dim. a good starter will cause the headlites to dim when attempting to start. if nothing dims check connections. or assume bad starter motor. make sure your also getting power to the main starter stud as well.
Check the Starter Solenoid mounted near the battery.Check it out in the dark...have someone try to start it and see if it sparks at the solenoid.connections may be loose.Also check/wiggle wiring harness to starter.
i see that you said the battery and starter is good have you had the alternater tested and replace the drive belt and also take 12 volt tested to see if you have power going to the starter
