The motor can be replaced without touching the immobilizer system. There may be no problem with the immobilizer system as it only turns off power to the fuel pump or ignition spark.
better yet just re-seed the immobilizer ECM with the dealer

The immobilizer does not "lock" the ignition, it does not energize the fuel injection relay. What you have is a "locked" steering column. Put the key in the ignition, and pull/turn the steering wheel HARD left or right, whilst turning the key to on or start. Do BOTH at the same time.The action of you pulling on the steering wheel will unlock the steering column.

You may have a couple different problems. As for the dome and courteousy lights, they are activated by a switch when you open a door. Each door has a switch, they are located about the middle of door frame and are a button covered by a rubber cover. Make sure your dash light dimmer switch is all the way on and open a door. Find that button and push it in a few times, sometimes the rubber cover lets moisture in to the switch and they stick in the closed position. This may solve one of your problems. My car is a 4 door and all 4 of them were stuck. I popped up the rubber boot and cleaned the switch with some electrical contact cleaner and they work great. You could probably use some wd40 on it also.

well on some chevys with the vats system the key had a resister in it ...there were 12 diffrent resistences per model year ..i once ..on a 93 vette..figured the resisence needed and took a trip to radio shack and got the resisters needed and connected them together to aceve the needed resistane than located the two refrence wires going to the ecu and connected the wires ..via the resister i made and was able to run the car..if the toy uses a resistance type connection do some home work build the resistor and connect it than have a lock smith make a key that will turn the tumblers ...locksmith will run about 85-115 bucks
You have an electronic immobilizer key recognition problem. Your key chip is not recognized by the transponder antenna fitted on the ignition switch barrel. Do you have this warning symbol lightning on the dashboard? 
This warning lamp indicates that the engine is locked by the immobilizer system, and the engine start sequence must be repeat again.
From year 1995 in Audi-VW (VAG) cars is used engine immobilizer. The VAG group immobilizer system consists of an immobilizer ECU which controls the recognition of keys and the Engine Management ECU system. Immobilizer is activated when the ignition key is removed and, together with the engine control unit, largely prevents unauthorized starting of the engine. The system uses a transmitter and receiver unit in the ignition key (transponder). Whenever an attempt is made to start the engine, it transmits a new code to the car's electronics. The immobilizing is only cancelled and car motor electronic receives permission to start engine if the key sends a right authorization code. 
Use another ignition key that you have, and start the engine.
You will need to programm all ignition keys using suitable diagnostic equipment (VAS, VAG-Com) connected to the data link connector of the car.
