Before you do anything, try to clean the drain tubes. If clogged, first add a few drops of Simple Green down the drains and let set for a 15-20 mins. Repeat. Then using about 4 feet of #10 wire, or weedwacker string, SLOWLY push, while turning, down into the 2 forward drain holes, Go slowly, pull out and repeat as you go, until you feel it break free. You might try the same on the rear, but the ones you have cleared should do the trick.
The vehicle is 11 years old! Parts rust, rubber deteriorates, little plastic pieces get broken, things fall out of adjustment.... DOZENS of things can happen to a sunroof in 11 years!
You'll need to LOOK at the sunroof, and determine how water is getting in. There is no push-button solution to this, sorry!
Drop the head liner & see if the drain tubes are attached

DodgeDakotas dot com has a lot of postngs about water under the Dakota's passenger side carpeting. My own 2005 is leaking, too. Main culprits to check: AC drain tube @ firewall (I think that some Dakotas had to have a 90-degree tube added to the outside end so that water wouldn't blow back into the cab. Great desing, Dodge. Rear window seal; Along the right-side window/roof pillar; the gromment in the passenger side door for a wire pathway. Sounds like some get this fixed under warranty - others meet w. resistance. Does it just leak when you are driving or does it leak when parked as well? The reason I ask is if it leaks when parked, you can eliminate a floor pan leak, or a leak that gets water from the wheel slinging it up in the wheel well. These things can be a pain in the *** to find. If it is not obvious, like torn, worn or out of place weather stripping, then I usually take a pressurized hose to wet only one section at a time and narrow down the source of the leak. It could be the seal around your windshield, stripping around the door, or even water getting inside your door and somehow finding its way to floor by draining along the inside door panel. Good Luck!
