when you lock the doors it automatically arms itself. you can disarm by inserting the key in the driver's side door and unlock the door lock, it should disarm if the alarm goes off.

drill a hole very carefuly into the center of bolt. use a easy out to try and remove it. or you can type in on computer,( how to remove broken head bolt). and it will give you more options.

I don't think changing your alternator caused the check engine light to come on, but you need to have your car scanned to see what did trip the check engine light. There are hundreds of reasons for it, and a good thing to try is to go to a local auto parts store, such as Autozone, and have them scan your car's code for free. They will tell you what the code is, and what possibly caused it, if possible. That way you can be better educated as to what needs fixed!
I know from experience that you should only use manufacturer recommended fluids in your transmission, Especially toyota, they are very peculiar about the fluids you use in them. Although the fluid you put in it may not cause any harm, it is always best to use the fluids recommended.
