When you change the engine witch fly wheel did you use? get a hose and put one part to your ear and put the next end where you hearing the sound and where ever you hear the sound that's where the problem is
Have the clutch on the alternator checked. I had same problem. It was a combination of the clutch and the bearing in the power steering pump.

Did ya damage the torque converter when fitting engine
It went together easy so my guess is no but that was my first thought. I read that if it was the torque converter the noise would stop in park and neutral
I used the fly wheel attached to the new engine
U have a clutch on the ALT. mine went bad and it was making the same noise. Fixed that and still kinda heard it. it was the pulley for power steering pump as well.
