My 2012 Lincoln MKX sunroof wont close, it open all the way and comes back 3 inches then the sunscreen closes. Is there a manual way to close the sunroof or a fix for this issue.

1. Place the ignition switch in the ON position.
2. Push and hold the sunroof switch toward 2 . Once the sunroof has reached the full tilt position, release the switch. Push and hold the switch toward the 2 position again. After a delay of four seconds, the sunroof will make a small movement and backup.
3. Release the switch.
4. Within 5 seconds of releasing the switch, push and continuously hold the switch toward 2 . The sunroof will move from the tilt position to the open position and back to the close position.

Power Sunroof System Components
The power sunroof system consists of the following components:
• Sunroof module
• Sunroof switch
• Sunroof motor, with 2 hall effect sensors and limit switch
• Sunroof window
• Sunroof sunshade panel
• Power supply for the sunroof module: RAP 25 A
• Ground G402
Override
The override function is used when needing to force a closing of the sunroof window. To override the system:
Turn ignition to ON.
Rotate the sunroof switch to the close position.
Press upward.
The sunroof switch data 6 circuit, or override circuit, will become grounded at the sunroof module. As long as the sunroof module sees this input, it will continue to slide the sunroof window to close, regardless of the other sunroof switch data circuits inputs.

If it is able to open fully, but only closes part way it probably just needs to be lubricated. White lithium grease will do the trick. Get it in a spray can with a tube that can be attached to the spray nozzle. There is a set of tracks for the glass and one for the sunshade.
Fully open the glass, then spray some into the track where you can see the roller in the track. Move the glass forward part way, then spray some into the track at the back end of the glass. Now work the glass back and forth, open and close to distribute the grease.
After a few times it should fully close. Once fully closed, open fully then close fully. It ought to work correctly now. This worked for my Lincoln MKX and also for a Ford ZX3 sunroof.
You might need to do the same for the sunshade track before the glass will operate properly.
Recommend to do this annually. It doesn't require as much when regularly maintained.
some cars sunroof regulators come with a couple settings in sunroof
1 the 30 degree back tilt
2 half open stop sun roof
3 full open sunroof
these are common on sunroofs
now lets look at what could be the cause
bad regulator or needed greased gears
track needs to be cleaned which can stick the wheels down
most sunroofed vehicle regulators or gear boxes you will find in the trunk way up by the wheel wells in that little compartment tight to get out
also there should be a manual crank for sunroof placed somewhere in vehicle i know for my bmw it was back in the trunk on the gear box you will have to call dealer or look in manual to find sunroof manual crank and how to close
recommend taken to the closes dealer and have them service your sunroof mechanicals and have it cleaned up
sunroofs like cars needs to be cleaned on a certain milelage interval so that it will work for a long time
