I have a 99 pontiac bonneville ssei. recently had vats system replaced car was stuck in anti theft mode. now it starts but security light keeps flashign on the dash and remote key lock and unlock wont work nor the alarm. I have to manually lock and unlock door and no alarm. I also need the fuse diagram for the wiper fuse so I can change it. Please help already spent 700.00 on the VATS system

If you bypassed it at the ignition switch and not at the Theft Deterrent Module, you have only bypassed a portion of the system. Go to this link for info on the subject.
Start at the problem. Go to the starter and with a test light, probe the small wire on the solenoid (may be labeled S) while trying to start. If the light comes on then its a bad starter/solenoid.
If no light then make sure the car is in park. Try to start in neutral.
Also if you have VATS (Vehicle Anti Theft System) that could be another issue (any "security" light on?). Is there a small silver "chip" embeded in the key? That would be the resistor for the VATS. The weak link in the VATS is the ignition lock cylinder. There are small wires on it inside the column that will break over time because they move as the key is turned.
A simple web search for VATS bypass should net you some results with diagrams on how to bypass the key resistor. (it is not actually a VATS bypass as the Pass Key module is still in use)
The security system (VATS/Passkey) installed on these GM cars is anti-owner more than an anti-theft. There are 3 parts involved:
1) The chip-key
2) The lock cylinder
3) The TDM (aka the brain of the system)
if any of these parts fails or is even slightly malfunctioning, the car stays stuck where you are and you only get a dealer asking you about 1,000$ to fix it. And all the 3 parts have a quite short lifespan.
Way too many people got in this situation (including myself). I don't recommend any partial solution or any used parts as it would happen again way too soon to be acceptable and if it happens 100 miles from home (like it happened to me....) it's a big burden.
I finally made it to save my beloved 94 Park Avenue (with the same system that is installed in your car) with a solution that I found on the internet and that bypasses the entire factory security system, all 3 pieces altogether and you can even remove the TDM at the end and use 99c keys without chip. The product I used is at http://newrockies.com and is still working perfectly after 5 years. Don't go to the dealer!
I would take it to a dealer and have the ignition switch looked at, That is either pass key (pk stamped in key) or pass key 3 (pk3) and the ignition switch is probably having trouble reading to key to disengage the anti theft system, eventually it wont let the car start, and it never happens when your home!
you nay have a worn out ignition key pellet or broken wire inside the ignition switch that goes to the anti theft unit and it is being put in a passive mode which will allow the car to start after a waiting period.
