Factory alarm is Passive. Passive Anti-Theft System. It is a transponder chip in the key and a transceiver ring around the lock cylinder. If the alarm starts go off when set and not unlocked with remote or key, inserting the programmed key into the ignition and starting will disarm the system, shut off the horn and flashing lights and allow the vehicle to start.
Hey I had a similar problem with my '02 Focus. The problem was the actual wiring into the ignition module. The wire into cylinder 1 and 3 broke (but were very difficult to see) and was giving me codes as well. Pretty common problem in that age of the focus. It made my focus hesitate and chug until the temps came up. I went to the junk yard, found a focus with a rewired module (with a heavier gauge wire), replaced it and magic. Hope that helps

I'm not positive about FORD's alarm system, but I do know with Chrysler alarm systems if you have the key with you, you can still start the car. BUT, If someone messes with the vehicle in anyway, then it shuts down the fuel system. Just to be positive, if I were you I'd contact the Ford Dealer and ask them. If it is a stock alarm the you can put the key into the ignition and turn the vehicle over and the alarm will shut off. Often time just sticking the key into the drivers door is sufficient but the ignition will surely kill the alarm. It has to be the transponder key though not just a quick cut key.

if its a factory alarm you put the key in and quickly turn the key on and of i cant remember if its 8 or 9 times but the horn will chirp then you push the lock and unlock on the fob the locks should respond then turn key off and your done. note that if you have more than one fob you have to press lock and unlock on all of them before you turn the key off and i believe you only have about fifteen seconds to do so if not let me know i will look it up at work
Sounds like your window regulator has failed, you cant repair those cables. You would have to purchase another. The motor you can keep and try and re use to save money. But make sure the motor is trying to roll the window.
