The Power Windows could be a problem with the driver's side switch. Did you pull and test both motors ? Both sides run through the driver's side switch ( this is how the driver's side switch can change the travel direction of the passenger side, when that switch is in use ). Could also be the fuse for them ( roof / rear slider are on the same fuse, if those are installed and work, it is not the fuse ). Could also be an issue with the accessory delay relay in the fuse panel, the windows operate after the key is shut off, until the door is open ( which the door ajar issue will stop this function ).
The vent issue, there is one by where the steering wheel column goes through the firewall, but this is a ~ 1" round rubber flap. It would take a bit to clog it. There are also rubber slat flaps on the back of the cab.
Is he talking about the cabin filter ( if installed ) ?
The door ajar issue, sometimes the door ajar switch gets gunk in it, and a good spraying of WD-40 on the door latches will usually clear this up. Might take 3 or 4 times of spraying and closing / opening the door to get the door latch switch start to operate correctly again.
Not sure if I misunderstood your issues, but I would be cautious about the person you are getting this information from, it sounds somewhat questionable to me, but this could be me inferring something into it.
