It's possible a bad alternator is affecting the system. If the battery is run down, many systems may get confused by low voltage input. First check the alternator by measuring voltage at the battery with the engine running. The voltage should be at least 14 volts. If not or you don't have a voltmeter, take the alternator off and have it tested at your local parts chain. If you need instructions for removing the alternator, please let me know.
