Over heating
Replace thermostat, make sure coolant is a 50/50 mixture. Also make sure that exhaust is not plugged as well.

check the shift drum assembly and if its not that, then it might be a bent or broken shift fork.
Is 2001 fireblade water cooled
yes....check overflow plastic coolant tank, should be located underneath rear seat, it will have two lines on it: hot an cold, and has an overflow tube attached, just like cars have. You add coolant into that tank up to the appropriate line. But i like to use "Cool-Aide" only because i race my bike sometimes and they wont let you on the track with regular antifreeze...its very slippery..and would cause to many accidents, and its "Red" and helps me to notice if i have and leaks. it is actually better than anti freeze, and helps the bike run a little cooler..and there is another product which i haven't tried yet called "Water Wetter".

overheating is made worse when not getting moving air. Also if it got hot enough to stall the oil needs replacing too. make sure cooling system is clean and doing all it can (full of coolant) and the fan runs when hot enough to need it.There is a fan relay test it.
Ticking noise, increases with rev, compression
the tire has nothing to do with the engine noise.a loss of compression probably due to valves not opening and closing properly,that would also make the sound you hear.not sure what cct is supposed to mean. valves set into a seat,and if the rings are a problem you would probably have back-pressure going into crankcase.

do you mean "FI" fuel injection, i think thats what you mean. you should take it to the dealer so they can pull up the codes on the computer.
Or you first try s can of Sea Foam Fuel treatment from Autozone $10, pour in 1/3 can to 2 gallons fuel and ride the bike for about 10 to 15 miles..the injectors might just be dirty.

I am not sure about the code thing, but if the comp was bad, was the old one realy bad or just not getting power and proper ground?Or was some other part causing the whole problem,like the coil not energized.Make sure it's getting a spark to the plugs and fuel to the pistons? Either of these missing would be the same thing(not running).Your new computer could be bad as well,depending on where it came from and how it was handled.See if your shop buddie can test your old one and your new one on a different bike to prove his theory,(be nice) and they may be able to help.
FI lights stays on, popped on last night while
FI means fuel injection and your bikes computer is picking up a problem and letting you know that maintenance has to be performed for peak efficiency. you can go to the dealer and have them read the codes and you can decide whose going to do the repairs. or just try some Seafoam, buy it at Autozone pour 1/3 to 2 gallons fuel, it wont hurt it, and ride it around getting on every once in awhile, for about 10 to 15 miles, then you might have to disconnect the battery to reset the light...these are just the cheapest things to try. let me get some feedback on this thanks!

And it doesn't start? The clicking sound is the starter relay (aka starter solenoid). If the battery is fully charged and all you hear is the relay clicking, then you've got either a defective relay, a bad starter motor, or faulty wiring between those two.
Most likely, it is a bad relay. To find out, locate the relay and use a large screwdriver to bridge across the two large cables that are bolted to the top of it. If the starter spins the engine when you do this - then you've definitely got a bad relay. If the starter does not spin, then it's either the starter motor or a bad cable connection going to it.

Sounds like your automatic choke is set too high.
If this only happens from cold, it is the auto choke.
If it happens from hot then you may have a throttle cable problem. Too tight or snagged somewhere.
Check tension of cable. adjust if needed.
Fuel pump randomly cuts out
Try bypassing the switch located on the bike's side stand. These sometimes malfunction (ground) and they com einto effect - killing the engine
I have power to the fan, but it will not turn on
do you have power and ground both to the fan? to test just unhook the power conectors from the fan take a test light and hook it to both the ground and power if the test light lights. then your fan is bad. if you don't have a ground trace back to a relay or to a temp senor. most likely will be the temp sensor bad,
2001 Honda 929rr. The front end is out of alignment
set the bike so the front end is off the ground a little then loosen all bolts on the triple clamp that hold the fork tubes then with the front tire held between your knees turn the bars until aligned then retighten clamps.
Fuel pump does not turn on when key is in on
Check power to pump. If you have power, then the pump is bad. If you do not have power, then either a relay is bad, or fusible link or wire to ignition is bad or disconnected.
