A WAG, is there water in the gas? Fuel injection systems will pass water in the fuel, if it gets past the fuel filter whereas, in a carburetor water will adhere to brass jets and block the fuel. If the filter has reached its capacity for holding water, water will get through.
In the years i was involved as a motorcycle dealer and also had an auto repair garage, when we had an engine that skipped, i would put a n old style neon timing light in the ignition circuit, either between the distributor and the coil or later at each spark plug, in turn and run the engine or drive the car or bike. If the light skipped when the engine skipped, I knew it was an ignition problem, if the light did not skip when the engine skipped, i knew it was probably fuel.
In the work you had done, you did not mention fuel filter, so I suspect some foreign material passed through and is effecting one or more injectors. A poor spray pattern can cause a skip. Run the engine skipping to get the pipes hot, shut it down quickly and using a squirt can squirt a bit of oil on each pipe and watch the smoke. The coolest pipe reveals the skipping cylinder. Pull the injector and observe for dripping and the spray pattern. If it is good, and the neon timing light did not skip on that cylinder, you may have a valve train problem.
Key missing
You may need to purchase a new ignition switch. The year and model Honda was not mentioned. Many Hondas have a number stamped on the top surface of the switch barrel. That is the key number and replacement keys can come from a dealer that happens to have that key in stock.

Please reference below images. The 2nd below is the expected resistance values when the rectifier/regulator combo is checked with an ohmmeter when it is out of circuit (
out of the bike). On the 929, there are 2 green and 2 red/white wires. Unlike the yellows, the 2 greens are shorted to each other, same with the red/white.
Alternately or additionally, the best check would be for the presence of 30 VAC between any yellow pairs when idling that should rise to about 60 VAC at about 4000 RPM. Thereafter, voltage on the battery should be measure - 12.5 something when idling and 14.5 at 4000 RPM. The same voltage should be read on the red/white to green (
ground).

The Power Steering has failed. There has been a factory recall for a suddenly failing electrical steering shaft, that could cause the rider to loose control. This does not have to be your problem but anyhow either the electronics or the pump failed. Error codes or messages usually have to be erased by a simple reset procedure or disconnecting a plug, after repairs are done.

Hiss works but
On the bottom of your speedometer on the left side there is 2 buttons
press the far left one for a couple of seconds and the light should go on

2006 Honda Shadow Arrow 750 VT missing on the rear cylinder fire

2007 honda shadow vt750 dies sputters on acceleration
The problem might be with the air filter, and if not there are a few other things that could be causing your Shadow engine to bog down on acceleration. This includes a dirty carburetor, carb adjustment issues, or other internal problems like damaged vacuum lines or a cracked manifold
