Unfortunately electrical issues can not be solved over the internet. There are just too many variables to cover. I suggest you start at the power source and work your way towards the ignition. Once you find where the power stops, you will find the issue.

First thing I would look at is the fuel tank cap. There is - or should be a tank breather tube. The cap and the tube can - and do - get clogged up with dirt. Clean this thoroughly with a solvent and poke something small into the hole(s) to ensure they are clear. Also, check out the air filter - is one present ? If there is, is it clean ? Next, go for the spark plugs - these 400cc 4-strokes rev hard and high - more like 2-strokes - so the plugs take a real hammering. Invest in some iridium ones - well worth the expense.

Not really enough information to help. What kind of motorcycle, what engine? Is it a 4-cylinder or 6 cylinder? Does it have a carburetor for each cylinder? You have spark on one and two, but it won't run? Could have no spark, or you could have carburetors not giving you fuel.

A smoked clutch or broken tranny shaft. Most likely the clutch.

sounds like air blockage in the fuel injectors of fuel rail try to get the fuel to leak up top somewhere

Was it running when it went under? If it was may need major work if engine swallowed water while running. Was it salt water or fresh. If it was not running when it went in you can drain all fluids and flush. Carbs or throttle bodies need to be removed and cleaned spark plugs pulled and checked for water. Once all cylinders are are free of water fog them and reasemble. Add new fluids and gas and try starting. If it is still drippin g water you will need for bike to completely dry. Hair dryer on low will help dry electronic controls. Do not over heat.

This could be many things, wrong gaskets, wrong torque, warped heads, or improper installation.

1. How do you know that there is water in a cylinder? 2. Check for spark. Harbor freight has a cheap spark checking tool. 3. Check for gas. Should be able to pull the fuel line off the injector pump and turn the key on. fuel should come out. caution******dont do both at the same time Most likely if it cranks (engine turns over) but doesn't start, one of the two above is not happening, although, it could also be an injector pump.

That vintage of motorcycle I would be checking the plug wires and plug caps for breakdown. Find the darkest place at night, rev your engine and look for arcing from your wires to the engine. It's also time to check for any deterioration of rubber hoses and components. Beautiful bike you have there!!

If the fuel isn't all over the floor, I'd be checking that your riding buddies aren't playing a prank. Otherwise, debris in inlet valve or bad valve or float.
