'99 KX 500 doesn't like
A bent shift fork is the usual problem when a tranny does not want to shift. Below is a diagram of how the shift forks move left and right to change gears. Please rate my answer. Thanks.

Sorry, chances are you will never be able to fully flush the particles out without splitting the cases. Might as well change bearings at the same time, etc., etc....
I need to know what wire to hook the coil up to
the manual I have is from a couple of years earlier
it shows three wires in to the CDI from the stator
a red black that also goes to the stator but is joined to a black\white connected to the stop switch
and a single black that goes straight to the coil.
a 1992 may not have the original coil, or it may have had a black sheath over the orange when new

I blew the engine from bad gas and
yes buddy thats the big end bearing im afraid if its moving up and down a slight bit its and engine rebuild it will move side to side buddy get back to me buddy

when gears start to skip it is most likely one of towo things. either a shift fork is bent or the gear dogs are worn. when inspecting gears they may not appear to be broken or worn. what you are looking for is shiny worn dogs or slots on the gears. if they dont appear to have the newly casted look to them but yet shiny slightly worn spots. that is more then enough for a gear to kick out of place. next look at the shift forks. the pads of the forks should also appear to be new. under normal use these dont wear. so if there is any sign of scrapping, or shiny worn spots this indicates a bent fork. like i said these arent really noticeable at first glance but a good hard look will reveal these shiny spots that make a big difference.

Is the fuel running into the engine with it not running? If it is then you will have to remove the carb and clean out the float bowl. Check your float height and clean out the body. If the engine is running fine, you won't have to adjust any screws. If you want to decrease the amount of fuel running through the body then you would have to lower the main jet needle. Thats the one in the slide. Moving the C clip up will decrease the fuel and moving it down will increase the fuel. The large screw on the outside of the carb only moves the slide up and down for idle setting. The small screw at the back is for air movement through the carb for the high idle. The only other adjustments that can be made is changing out the jets for larger or smaller ones. Hope this helps.

If all the bolts are loose, you will need a crankcase splitter/puller.
You are going to struggle because you rode the bike without oil. This has probably caused some of the bearings to 'weld/melt' to the gear shafts.
I would suggest taking the motor to a qualified technician for slitting and inspection.
Don't forget to replace the crank seals when rebuilding.

Water in clutch casing
well take the ******* clutch cover and the clutch out and let everything flush out. and any other parts that might have touched water inside of the engine. your most likly goig to have to replace something. who noes how bad the damage is,u might be able to just let every thing dry and soak it in oil then reinstall the parts. i recommend buying some extra tranny oil and flush out the cases with a quart or 2. also do this, use a heavier weight gear oil. if u regularly check for water and find it again. expirement and look around to find the problem, might be a gasket, if water is sneaking if somehow u might be very suprised to find the culprit.if it is radiator fluid seeping in, check the water pump seal and replace as needed..... good luck
