I have a 2004 Suzuki LS650 that won't start. Battery says it's charged . Has new spark plug. Gas is good. When I go to start it it does not start, and then the battery is low again.

You say the gas is good? do you mean fresh in the tank? Try draining the card floatbowl using the 10 mm headed bolt on the very bottom of carb. If you smell a foul odor there is varnish buildup in the carb which will require a complete fuel system/ carb cleaning to fix.

Why does it back fire

It sounds like it is running a little weak. Is it the original suzuki exhaust? If not, then it may need re-jetting to suit.
If you are using a little choke and it stops the backfire as well as running correctly through the rev range, then I would look at carb adjustments.
You could go one size up on the main jet (going up in size will richen the mixture). The other alternative is to look at the needle in the carb, as often they are adjustable. At the top of the needle there is often a selction of positions you can place a clip in. Moving the clip down will raise the needle and richen the mixture. This will not cause as big a change as increasing the main jet size, but could work for you.
I am assuming your happy to take the carb apart to do this. Its not a difficult job, but I would invest in a workshop manual.
Finally, check your exhaust is sealed at all the joints (if any).
Many bikes do indeed backfire when on the overun, normally when a more 'sporty' exhaust has been fitted.
Good luck!

Week throttle response on a very low rpm 1000 or 2000 maximum.

You may want to check for loose sensor connections.  It also seemed you have issues on the set valve in the exhaust.  This usually happens when you change an exhaust system.  At times this can cause the FI light to go off.  You may have these checked.  Other enthusiasts has this removed.  I suggest to look at this and have the removal as a last option.

Starter problems

you need to check and see if you have 12volts at the relay and if you have 12volts at the wire from the switch on the relay. if you are getting power to the wire from the switch then you may have a bad starter relay.

Overheating

After it cools it starts back up without a problem? What is the color of the center electrode insulator on the spark plug? If the bike is overheating due to a lean air fuel mixture, the electrode would be white or gray in color. If the bike continues to overheat make sure you fix the problem quick because your engine will probably lock up for good before too long. When the bike is HOT and it shuts down check for spark... I've had some ignition coils fail after getting hot.

Why no spark?

The first thing to check is the battery, read the voltage with a multimeter, a battery in good condition and fully charged should read as 12.6 volts + anything less than 12 volts and the battery is u/s
