You need to remove the top yoke as the ignition key switch is security bolt attached from below and you need to drill a hole into the security bolt to insert the extractor to remove them and the switch
Starter spinning wrong way
Wow. Probably the positive and negative connections have gotten reversed in the solinoid and starter motor. Still stuck? I recommend a DIYer's repair manual that shows electrical connections for the starting system.
Engaging 1st gear the gear grinds an clunks into
Often the transmission will clunk when first starting up and shifting
into 1st. gear. To help alleviate this, hold the clutch lever in for
thirty seconds or so before making that first shift into gear. This should make shifting into first much quieter.This situation occurs on most of the FJRs, even when new.
How to access battery on 2003 fjr yamaha
when sitting on the bike the battery cover is under the right black cover that fits between the r/h fairing panel and the fuel tank and dash,it is in 2 parts and you only need to remove the first panel to access the battery.
How many dollars should i pay for a 40k service,

the "A" believe it or not stands for adjustable windshield which was not offered on the FJR1300 the "AE" version went 1 better by offering the windshield and electric shifting incorporated. all this information is available at the Yamaha corp. website. if this information helps please rate it thanx
Timing issue
Most engines are set-up so that the timing marks face each other, but not all of them.
I don't know how yours is set-up, but I bet the service manual does. You should have one for any bike you own, just on general principles. And especially for times like this.... Wink
Backfiring through airbox
K.T.T moister can cause your bike to do most or all of the tings you said.
Especially if your plug wires are cracked and worn.
I suggest running some new wires and boots and use dialectic grease at the plug and up at the coil this will keep moister from buggering things up.
Now if this doesn’t solve things then you might want to think about syncing your carbs. if you haven't already
Checking your timing wont hurt as well.
