My battery was dying, I replaced it and now the bike runs terrible, knocking, wont run at idle... It seems to me when I replaced it years ago, the shop said something about twisting the throttle, or reseting the computers somehow.....dont remember now....
Mine misfired when I fired it up after replacing the battery . Turns out the throttle cable on the right side had been pulled out of its seat, so the right cylinder was getting more fuel than the left. When I put the cable back in its seat, the engine ran perfectly.
I had a flat battery once on my RT and found that when I got it going it ran very rough, like a box of spanners. Quick trip to my local BMW dealer and they plugged it into the computer there and reset it all. It then ran perfect.

Disconnect negative terminal. Wait a minute or two. Reconnect neg. term. Now turn key on, but don't start bike. Roll throttle from closed to fully open slowly, (count to three.) Now turn off key. Wait a minute, and turn key back on, try firing now.
after count to three and now turn key off do you let the throttle go or leave in fully open position. it isnt clear?
