taking the battery leads of a running alternator is one sure way of destroying the alternator
if you think a battery is dead you have it load tested and replaced if it doesn't meet the test
what you should be doing is taking the vehicle to an accredited auto electrician and having the battery load tested and the alternator and voltage regulator professionally tested for proper operation
Just because you charged the battery doesn't mean it held a charge or is capable of starting the car. To me it sounds like a dead battery or a bad cable. do you have a meter to check the voltage of the battery, if it is below 12 volt you are going to have trouble starting the car. The clicking is a sign of a weak battery or bad starter selenoid, no lights tell me a dead battery or like I said bad cable. Check all the cables from the battery to the starter and ground, look for looseness or corrosion.
Alternator and stator....put a voltmeter on the battery - it should read about 12- 13 volts. Then start the bike.... when its running, the volts should increase.... if it doesnt....your charging system isnt working.

Yes the key needs to be reprogramed to the car. Unfortunately that will have to be done by the dealer. Make sure that you have plenty of proof that you are the owner. They will reprogram it but you will not take posession of the car until you prove it is yours.
Actually it's probably the alternator. You can jumpstart a car with a dead battery and keep it running because once it's started the alternator generates the power to keep your car running and it recharges your battery. Then your accessories run off your battery.
I would go to autozone and have them do a free check on your alternator and battery but i'd put money on it that it's your alternator.
