Is the exhaust pipe loose where it bolts onto the engine or is it in need of a new gasket it may be drawing air,
as far as chain wear buy a good quality chain and keep it clean and well oiled, there is a problem with it if it streaches so much in such a short time, as a rule motorcycle chain are very strong and should last a good while if looked after correctly,you are adjusting it as recommended in the owners manual, if too tight this will cause excessive wear.

More likely it is a slightly bent shift fork not fully engaging into second. The clutch and bearings are not suspect. Remove your foot from the shift lever then go full throttle in 2nd. Those new riding boots may be doing the magic unconsciously. Adjust the shift lever height if that is the problem.

Check if the points plate is within the marks, it sounds as if the ignition timming is behind ( r e tard).
Recheck the valve clearance and the float level in the float chamber of the carbs, synchro the carbs and reset the air - mixture .

I am not familiar with every engine Honda builds, I don't know what a alternator chain is. Normally the cam chain is quiet. You say it runs so it can't be too out of adjustment. If you wish to keep this bike in mint condition, I suggest you have this fixed by a Honda Pro before the condition worsens.

TRY CUTTING THE AIR FLOW INTO THE CARBS BY TURNING THE LITTLE BLACK KNOB ON THE SIDE OF THEM.
it may not be the valves, it sounds like a plugged pilot jet, a severe lean misfire sounds like a can of nickels in the engine. pull the carb off and remove and clean all the jets.i bet youll fine the pilot jet is dirty from sitting.
