Yamaha Special tools.... most Yamaha dealers will sell you one...they assume you are going to screw up something only they can fix... and they are usually RIGHT!!
Best thing to do is order one through your bike shop. Generally the threads on the crankshaft are of a particular thread size specific to Yamaha, Honda etc. and sourcing a nut from elsewhere is near impossible. They have to be balanced and are sometimes a left turning thread, and generally comform to a specific wall size for best fit on the parts. Trying to to replicate the nut would be a metter of trial and error. They are not that much more expensive than from a hardware store. It is on the back side of the flywheel for the magneto/generator. You will need to remove the left engine side cover then pull the flywheel. It does take a special puller to get the fly wheel off.
