Chances are the carb slides are out of synchronization. Remove the air filters and look inside the carbs ( with a mirror if need be ). With engine off, crack the throttle and see which slide begins to raise first. Adjust the other carburetors' cable to make the slow carb raise to match the timing of the other carb.
Put in some new spark plus as well.

Triumph Legend 1998 same as Thunderbird 900motorcycle running badly.

Was the bike working okay after the overhaul? Mis firing due to bad setup or very bad fuel.If it has not run right since the work was carried out ask the repairer to take a look.
If it only started to go awry after using wheap fuel, (it should still be of uniform quality with other fuel,)
I would drain the tank and refill with premium. Try not to get any air into the system if you do this, makes life easier

I've just bought a 2001 Bonneville (not America) and it has flaking / melted paint around the filler cap. The bike is intermittenly missing a beat and has cut out a couple of times at low revs. Seems...

A good plan, but if the bike is already missing now and again, I would be tempted to strip and clean the carbs.
It would be worth cleaning the tank out as well.
