My bike starts fine runs good for awhile then all my gauges stop working and my bike dies and i cannot get it to start back up. It has a brand new battery but just clicks when i try to start it.

Sounds more like the coil is causing your problems. It overheats and causes the misfire you experience. Coil cannot be repaired. Needs to be replaced. Once the bike has died, take the plug wire off, remove the sparkplug and reinsert the plug into the plug wire. Now let the plug rest on the head. Metal part should be touching the head. Try to start the bike again. The bike wont start of course but you should see a blue spark between the electrodes of the spark plug. If not, swop the plug with another one. If you still dont see a spark it is probably the coil. Other possibilities are the generator and/or condensor.
sounds like you may have damaged the stator or another part of the ignition system when it shorted.
the bike will only run while the battery has power as it is not being charged when the bike is running.
when my stator went on the Harley it collapsed the battery and the bike just stopped, all the acid went over my primary cover and ruined the chrome, it was 1 week out of warranty at the time
its probably put the bike in limp mode which limits the bikes performance while being diagnosed for problems.they cant be read now because you have removed the readout from the system. the meter in these bikes are an integral part of the entire elec. system. when you reinstall the meter, it will probably flash a "code" to show the problem it encountered. unhook the battery for about 5 min. then rehook and start bike. after warmup, it should run ok if all systems are goes.
Sound like the magneto is not charging the battery properly, and your bike is then running off the battery while running, sending it flat.
To test this, start the bike, then remove the battery from the bike, it should be able to run without the battery connected. Make sure the positive lead does not touch metal on the bike.
Using a multimeter, check that you have 13.8 volts at the battery while the bike is running, anything less than this and your bike is not charging the battery properly.
It sounds lie you may have an issue with the stator/charging system, I would reccomend puting a meter on the battery with the bike running and see what you are chargeing, Also see what the meter says when the bike dies. If it loses voltage or just dies. If the meter shows a drop in voltage then I would start with the basics or if neede take it to a local repair shop. Good luck
