Yes it could if there is blockage in your muffler. the shaking is because of the back pressure in your exhaust feeding into the engine instead of exiting the engine. this build up of exhaust gases can cause backfires and damage to other vital engine parts such as valves,spark plugs ect...

I have a 2000 Volkswagen Beetle that is shaking while driving. It usually shakes when I reach up 55 or 60. I do have a hole on the muffler just before the catalytic converter. "I think". Not sure...

This is most likely an alignment a tire issue. The first thing to check is your tires. Make sure there aren't any foreign objects stuck in the tire tread. If you don't visually see anything take it to mechanic that can balance your tires and check your alignment.

The air compressor will come on if you have the defroster on. Most vehicles run the ac with the defrost to dehumidify or dry the air blowing on your windsheild. The compressor being on at idle could cause the car to idle slower and rougher which could be the shaking you are talking about.

Sometimes a rough idle like that is a fuel filter. As you've already done the plugs and wires the fuel filter would be my next bet.

Engine shakes alot and muffler sounds rough and shakes alot

i would have it looked at. sounds like a blown head gasket. if so be careful when you start it. bump it a couple of times and see if it feels like it doesnt want to turn over. if you try to start it and the gaskets have leaked onto the piston it can blow the motor up.
