Our Saniplus System seems to need many flushes to clear the bowl. Waste will go down, but then reappears when flush ends. Doesn't seem to get forced out.

You will need to adjust the level of the float that shuts off the water inlet valve it is to low.

When I flush, I believe the flapper is not seating

Hi,
Those flappers need to be replaced regularly. They are available at many store like Home Depot or Lowes Make sure to get the make of your toilet and maybe even the number of the tank. It is stamped on the inside of the tank.
Then buy a new flapper and replace it, it is easy!

My new toilet fill valve stops when the float

It sounds like the valve is not shutting off fully as it must.
If the instructions explain how to flush the valve before you put it into service, do that again.
Otherwise, I'd take it back.

Used descaler yesterday, as pump was running for

After turning power off to unit, open unit and locate float switch. Switch may be stuck in up posistion which will cause unit to run constantly. If float switch is down than switch will need to be replaced.

The unit is about 2

More than likely the turbine in the pump is probably lost its seal. When it was pulsing, that was the turbine turning and friction was causing the pulsing. Now that the friction of the seal is lost, it is causing it to take longer to pump.
