"System Starting Up" usually comes up while waiting for an IP since the system loads rather quickly. Plus you've already flashed the system, so you know it is clean. I know you can see a light indicating a LAN connection but are you really sure it's connecting to the Internet, or just to the router?
Because I suspect the phone is just not resolving an IP or that your Firewalled from Skype. You would get a light regardless, if it is attached to the LAN with or without a valid IP, but would not actually be on the Internet. So Skype would not be able to connect. Although I know you probably checked, a firewall would cause a similar error as Skype requires both port 80 and port 443.
I would go onto the web interface on your router and see if the phone is actually being recognized as a device, see if it has leased an IP, and check that you have not limited DHCP in some way. Also try pinging the phone's IP from another device, since your router should tell you what IP was assigned to the phone. If you are home, you may even want to try running the phone directly into your DSL or cable modem to test it.
I believe one of these would fix it, but if everything else is good, I would then start suspecting a hardware issue.
1. Disconnect the power to the base station. 2. Remove the batteries from the handset - leave them out for a few minutes and when you replace them, don't try to turn the handset on: just put it in the charger base and leave it for 15 minutes or so. 3. Plug in the power to the base station and leave it for a minute to settle down. 4. Take the handset out of the cradle and turn it on.
I had the same problem. I set up a static address instead and it works very well. I just copied the details form my laptop, diabled the laptop and set up the phone with the same details as I had on my laptop. Once I start the laptop again, it will get another address.

Try the following and let me know if this doesn't work and I can try to figure it out but from other complaints about this phone, everyone seems to have this problem and it may be unfixable, just might be the programming
