Does not focus or shoot in autofocus mode
Assuming you've made sure the auto-focus is turned on on both the lens and the camera, remove the lens, turn off the camera. Remove the battery. Wait about a minute. Put the lens back on, turn the camera back on . It's a computer basically. Sometimes it crashes. I've had this happen to me a few times.
Make sure both the camera and lens are set to autofocus. It could be that the electrical contacts between the lens and the camera are dirty. Depress and hold the lens release button and rotate the lens back and forth about ten times without actually removing the lens. The friction between the contacts will clean them.

Out of the box, I couldn't get a center focus shot. Out of desperation I reset the camera (push info and magnify buttons at the same time). That solved the problem.

SOURCE: Why did my auto focus stop; now r11 appears in LCD
This might be obvious, but is the AF / M switch still on AF?
Choose how the camera focuses.
A (auto) M d (Shooting menu) M I Autofocus mode
A Single AF (default setting)
The camera focuses when the shutter-release button is pressed halfway.
B Full-time AF
The camera focuses continuously until the shutter-release button is pressed down
halfway. Use with moving subjects. The sound of lens drive movement will be heard
while the camera focuses.
