My brother mfc-8460n printer allways prints from the manual tray. Ive checked all my settings in Windows and in the printer itself. Still every time I want to print a document from my PC it tries to pull from the manual paper tray instead of the selected tray 1.

Make sure the paper guide is not too tight, also set the paper tray on a table and look at the gear on the side at the bottom. The flat part of that gear must be level with the bottom of the tray, if not the metal under the lifter is bent and needs to be straightened. also tip the printer on it's back and make sure the sensor levers by the feed roller move freely.
Could be a tab or spring broken off of the feed tray, dirty feed roller can cause that error when paper doesn't feed. Paper guide too tight so that paper can't lift to the feed roller also a possibility. Sensor above paper stack out of position.. many possibilities.
Check to see if this happens when you use the drop down manual feed tray. If your printer works fine using the manual feed tray the problem is with your paper tray. Check to make sure it is set to letter size. I've found that sometimes the 'teeth' holding the paper stop on the paper tray wear out and when the printer goes to pick up paper, it pushes the paper stop out of position causing the printer to think it's using a different, much longer size paper thus preventing it from feeding all the way through. You'll probably need a new paper tray if this is the case.
