I had the same problem, shipping the scanner from Olympia, WA, to Austin, TX, the main glass broke (the sheet of glass you see when you open the scanner lid when it is set to scan an opaque object like an 8x10). I ordered a replacement part from the Canon parts center in New Jersey (732-521-7230) and at the time she told me there were only two left in the country, so you might be able to get the last one.
To replace it you just need to lift off the scanner cover, remove one scree in the bottom of each of the two wells the cover posts fit into, and lift the dark plastic part on the back of the scanner up (I think there are a couple of plastic snaps on the back side but they are not easily broken. Just pull up uniformly on both sides. Then you can remove the broken glass and put the new sheet in (align the plastic guides on the new sheet just like the ones on the old one were aligned).
Unfortunately, my scanner still doesn't work -- so I may have to give up on it. It seems stuck on a fairly well known failure code (2,178,0) when I start to scan and Canon customer support says there are no authorized service centers for the 9950F (I wonder if all their scanners are not repairable?).

More than likely yes, unless you like to mod things than perhaps you could replace it with plexi glass. Could not promise it wouldn't even work after that but would also take time and know how.
