both light are blinking at the same time or blinking alternatively ? if both blinking same time, it's a fatal error.. means it could be something wrong with the carriage or board or encoder belt... if the light blink alternatively, it means the waste ink counter need to be reset and ink pad need to be replaced.
Your printer has reach its maximum count of cleaning and printing. This need to be reset using epson adjustment program. But before resetting make sure that you have replace the waste pad inside your printer or it is much better to point outside the hose where the waste ink goes out.
you can download a reseter just to be sure you also replace or wash the ink pad... replacing or washing the pad is difficeult bcoz you should dismantelle the cx5500 coplettely you should have an advance technician skills to do it...
If you are confident that there are no scraps of paper trapped inside
the paper feeder, then you will need to remove the top cover of the
printer to carry out a more extensive investigation. My advice is to
take it to a technician. However, if you wish to investigate further
yourself, repost back with a new comment to this effect and I will
provide information to assist in removing the top cover. It is not an
overly difficult task if you know what to do.
If both lights are flashing, it may mean the Waste Ink Pads in your printer are saturated with ink and the waste ink "protection" counter has exceeded its limit. You can check this and restore your printer to a working condition immediately by using the SSC utility - download from:
http://www.ssclg.com/epsone.shtml
Install it, and double click the ssc printer icon in the bottom right corner (System Tray). Choose Configuration and set your printer type, then close the ssc window. Now right click the ssc icon in the sytem tray and choose Protection Counter. You should see that the current count is above the limit; then choose reset to set it to zero. You will need to fib about having changed the waste ink pads! Turn the printer off then back on again. This will stop the lights flashing and restore normal operation.
However, remember that eventually ink will overflow from the waste ink area and make a dreadful mess, so you must change the waste ink pads before this happens. This requires the disassembly of the printer.
If you decide to have a go at replacing the ink pads yourself, report back and I will provide further help. It is a pretty simple job once someone explains how to get the case apart!
If none of this stops the two red lights flashing, you will need to have a technician check your printer - it may well mean the main board has failed.

It is presumed the 6 posts in this problem are all from the same person. If one (or more) isn't, and my response below doesn't help, would you you start a new separate post on your particular problem.
A solitary blinking red light means that the ink level in one of your cartridges is low, but printing can continue normally until the ink runs out, at which point the red light becomes permanently on. You must now change the ink cartridge before the print will work again.
If the green light is flashing at the same time as the red one, this means the Waste Ink Pads in your printer are saturated with ink and the waste ink ("protection") counter has exceeded its limit. The Waste Ink Pads should be replaced as soon as possible. You can overcome this problem temporarily by using the SSC utility to reset the Protection Counter. This will stop the lights flashing and restore normal operation.

This requires the disassembly of the printer. A copy of the service manual is available from a number of sellers - just Google "Epson C43 Service Manual". You will often find them for sale very cheaply on E-Bay. Note, however, if you can find or borrow any of the C40,42,44,60,62 service manuals, as far as ink pad replacement goes, they are the same.
