With wilson antennas you don't have to need to run duals the proper way to adjust the SWR is to get an external meter like a trucker 2000 and a dummy load. you hook the dummy load to one antenna while working with the other and then switch the operation around. this way both antennas are matched seperatly yet work together.

The "Antenna Warning" came up on my radio too, a new Cobra 29LX, but I found another bunch of people having the same problem. This alert that you are seeing is only supposed to basically come up on that screen if there antenna is not connected. There is a simple adjustment inside the radio. The component is a little potentiometer that has to be turned with a little tiny screw driver. You can do this yourself, just look for the PDF file online that explains and shows you how to do it in a few seconds.

This is an easy adjustment. I fixed my false warning in a few seconds.

When two antennae are cophased the harness should be made from 75ohm cable and then connected at the "T" then 50ohm to the radio. The spacing between the antennae is critical to the pattern of radiation and resistance of the system. If they are not the proper space apart for the length of the harness, you will not be able to tune them.

So... With that 2 inches shortened, check your swr on 40 and 1 again, and if it is still showing higher on channel 40 then one, keep shortening it. I have seen antenna's get shortened as much as 6 or more inches to achieve a good match.
