If all other functions work for those channels, the most likely problem is the fader itself. These can fail and operate more like switches rather than faders. Without witnessing the behavior, I can not state that for sure. While these mixers are not the hardest to work on, they are time consuming. The faders can be purchased from Mackie directly. If you need to have this repaired, any shop that repairs audio gear should be able to erpair this for you. Where are you located?

You just need a USB audio interface ... the outputs from your mixer are analog, which will plug into the right/left inputs on the audio interface ... and the audio interface connects to the computer via USB ... this is a very common way to do it ...
There are a lot of devices out there ... I'm using a Tapco Link.USB audio interface ... not too expensive ... you don't need anything fancy ...
Once you get the USB audio interface (by the way, if you are using a Mac you probably do not need to install any software for it) then you want to make sure your audio inputs are set to use it ... there are two ways to do this .. first way is right in the Cooledit software, if there is a place to tell the software what the input audio device is ... if this is not possible then change your systems general audio settings to select the USB audio interface for sound input.

The best way is to use a two-way crossover between the mixer and the amplifiers. In your case, the low output from teh crossover would go to the powered subs, the highs to the QSC. Use the crossover adjustment to set the frequency crossover point to get the sound quality you require.

OK... first thing is to DUMP ALL anti-virus and Anti_spyware and real time defragging programs as these resource hogs **** processing away from teh sound generation. Also is you are recording at the same time, if your disk is fragmented requiring a lot of head movement to record the time lags can cause buffer underruns and break up of audio... and eventually having the audio program "crashing" due to lack of throughput.
When doing audio work suspend all the resource hogs like the above mentioned programs. It is a good idea when recording CD's as well.
