I just had this exact same issue on an MC50 that's been in service for almost 2 years with no issues. I have 20 of them and this is the first one that has given us any issues like this. It turns out that the screen protector that I put on when it was brand new had gotten too warn and scratched. I simply replaced it with a clean one and it fixed this problem. If you do have a screen protector...which I highly recommend, I would try this fix before anything else. Sometimes the simplest solution is the one that works.
Cold boot the scanner with the three finger contortion. Power Button, right scan button and the reset button at the same time. Wait for it to reboot. If it doesn't reboot, you haven't done it right. Redo it. Then if it comes up and keeps saying align you may have to hit the reset only button and wait for it to warm boot.
