It sounds as if your vehicle's factory alarm is not disarming before the remote start sequence. You will have to disarm the factory alarm before start. On most vehicles there is a disarm wire, usually in the door that operates with the key cylinder. To test, probe the wire at the key cylinder while unlocking the door with the key. Some vehicles have the disarm wire in the driver's kick panel, but they operate the same way (with the key cylinder). Other vehicles can be disarmed with pulsing the key sense wire. Some vehicles do not have a factory alarm disarm wire,i.e. some Subaru and GM cars and trucks. They can only be disarmed through data modules. More information on the year/make/model of your vehicle will be needed to accurately solve your problem.
I am having the same problem, I drive a 2001 Acura CL Type S which recently 2 days ago had a Viper 4704v Remote Car Starter installed. I've noticed that after a certain period of time the car initially arms itself and when I attempt to start the car the factory alarm goes off however if I unlock the car and then lock it and start it nothing happens except the car starts normal. Any idea what the issue may be and what is an option?
Your installer should have hooked the factory alarm disarm wire to the unlock wire because the factory alarm arm and lock wires and, the factory alarm disarm and lock wires are the same. So what will happen is when your remote start the vehicle the doors will unlock, disarming the alarm then lock backduring crank. The installer can use the secondary 200ma ground output starter (purple) wire to pulse the lock wire during crank to relock the doors

What year, make and model vehicle do you have?
Did you install the remote starter yourself?
