The covers are 99% of the time plastic, and if broken will cost around $3 to replace if you break them.
The caps are a two part systema base that goes below the nut and the top dome that covers the assembly. See here: http://www.plumbingsupply.com/images/toilet_bolt_caps_green.gif (ignore the special color)
These two pieces snap together and with a slotted/flathead screwdriver should just pop off with a little bit of convincing. If they are too loose that the screwdriver will not work a claw hammer can also pop them off. If all else fail, break them. They serve completely aesthetic and no actual function beyond, however they are easier to clean and may assist in the reduction of bacteria growth.

Loose toilet

Get a package of toilet shims from a hardware store. Look at the bolts on both sides of the commode that mount to the floor. There may be covered with a cap. Slide shims under the ceramic until the rocking stops. Carefully tighten the bolts until the unit is solid.

If the flange bolts are no good, you can change them (again the hardware store), but you will have to remove the commode and replace the wax ring before resetting it.

Eljer toilet bolts rusted causing massive flooding

Turn off the water at the supply (under the toilet, usually).Flush the tank to remove all water from the tank.Disconnect the supply from the tank.Remove bolt caps or bolt covers from where the toilet bolts to the bathroom floor.Remove bolts from the floor flange. When you lift the toilet up, you'll see a metal or plastic flange. If the toilet has been there for a long time the bolts may not pull out of the flange easily. In this case you may have to use a small hacksaw to cut the bolt below the nut.Put newspaper or an old towel on the floor so you can place the old toilet on it. Lift the toilet off the flange.Take the new bowl (assuming this is a two-piece toilet) and turn it upside down. Position the wax ring on the horn of the outlet. Install new solid brass flange bolts, mount them and position them on the centerline on either side of the outlet.Push the bowl down over the bolts and seal the outlet. The wax will squeeze down and seal.Put the new bolts, washers and bolt caps on. You may have to trim the bolt with a hacksaw.Once the bolts are secure, mount the tank.Make sure the gasket between the tank and toilet is in place. Then position the tank on the bowl. Run bolts through the tank and secure. Don't over tighten (the tank can crack).Hook up the water supply line.Connect the supply to the line on the bottom of the tank.Turn on the water.Let the tank fill.Flush once or twice to make sure the water control is properly adjusted.Put the tank lid on.Enjoy.

I wont to replace the sealant from around the tiolet waste pipe, what is the best way of doing this?

turn water supply off to toilet and disconnect water line from bottom of toilet tank. flush toilet to drain tank, use towel to soak up water inside that didnt flush.remove the 2 bolts ( 1 on each side of toilet), lift toilet up and move to one side and lay on it side, scrape off old wax ring from bottom of toilet, scrape off excess wax from pipe on floor. install new wax ring over drain pipe. stand toilet upright and lift straight up over drain hole and reset slowly to make sure each bolt goes through the holes on toilet, replace nuts and washers on toilet and tighten. hook water supply liune back up and turn on water.

Leaks at the closet flange and we tried many different wax rings.

Hello, W/D here. I always use the wax ring that has the plastic horn molded into it. Rarely, I will place another regular gasket on top of it if the closet flange sits too far above the floor or is cocked. The key to a good seal of a wax ring is to install it properly, and set it several times. What I do is tighten the bolts that bolt the toilet to the flange, and then sit on the seat, putting as much weight as I can on the bowl, and even wiggling a bit. The toilet settles, and I tighten the bolts (carefully) a bit more. I continue to do this several times until the toilet is settled well onto the closet flange and is secure. You have to take your time with this, and be very careful not to over tighten at any one time. You can break the closet flange or at worst, crack the porcelain bowl flange.
Best regards, --W/D--

The two bolts that holds the toilet bowl down. one on each side. the whole things turn ad i cannot take it off

a lots of the time when that happens you will need to use a grinder or a ' Dremil ' tool to cut the bolts that are holding down the toilet and get some new bolts and re-install. **** there is also a chance that if you CAN turn the bolt itself from the top that you can get the bottom of the bolt ( which is ' T ' shaped ) to turn in the right direction and get the bolt head to slip through the slots in the floor plate. since you will most likely need new bolts to re-install the toilet, go buy the new bolts at the hardware store and by looking at the bolts and looking at a floor plate at the store -- this will give you a idea of what you are trying to remove.. ( it is kinda like a puzzle ). ******
also --- sometimes you can get a hacksaw blade ( by itself -- not on handle ) to fit between the floor and toilet and cut the bolts that way,, this is kinda a pain to do, but in a pinch it sometimes works good.
I hope these ideas help you --- good luck ( ! ).

REMOVAL OF TOTO AQUIA TOILET

first shut off water and then flush the john. this will remove most of the water. for water remaining in tank us a sponge or similar to remove remaining water. find where toilet bolts to floor and remove these bolts or nuts. then pick whole toilet from floor, there should be a wax ring under toilet, replace wax ring when putting back in. when putting back in just push down on toilet to squish wax ring and bolt to floor, turn on water and check for leaks. good luck

Leaks when cleaning the bowl. Bowl moves a bit. Plumber was afraid to tighten bolts too much for fear of breaking bowl. How tight?

Leaks at the floor or the tank where it meets the base behind the seat?

Generally tight enough to sinch it so as not to leak.

If the whole unit moves on the floor the wax ring may need to be replaced. If the tank leaks be sure the bolts are tightened evenly with new gaskets sealing them inside the tank. Tighten the nuts evenly until it stops moving freely and the leak should stop.

The tank moves side to side... with everything tightened down

Replace the rubber bushings and retorque the brass bolts but do not over tighten them or you may crack the ceramic tank, also check floor mounting for loose mounting bolts, if floor is uneven you may need to use shims to take up space at the mounting base , and again do not over tighten or you can also break the mounting base...

Cantilevered toilets coming loose from wall.

could be the ring that holds the bolt is broken. or the secure ring was not install correctly. it should be bolted to the floor and the toilet is bolted to the ring.
you need to take it off and resecrued the ring and the toilet. make sure the toilet is set square on the floor, any unevenness will loosen the toilet.
