When you set up your PayPal account, you "Linked" it to your Bank account. With PayPal, any charges sent to PayPal (if your PayPal account has insufficient funds to pay the charge) will automatically and immediately be withdrawn from your Bank account. Your Bank account has overdraft protection and automatically paid the request from PayPal. (Because you have overdraft protection).
If you intent on continuing to keep your PayPal account 'linked' to your Bank account, in order to stop PayPal from accessing your overdraft protection you need to contact your Bank and ask that overdraft protection be removed from your Bank account.
In order to change your PayPal account being 'linked' from your Bank account to your Amex account, you'll need to contact PayPal and un-link your Bank account from your PayPal account and then LINK your Amex account to your PayPal account.

In-so-far as anything being done about the overdraft fee, all I can say is - contact your bank, but they will probably tell you, no. You must pay for it under the circumstances - unless you had your Bank account linked to your Amex account for overdraft protection. (?)
If you want your payments for purchases to be withdrawn from your AMEX card, then you must go into your PayPal account settings and make it your PRIMARY FUNDING SOURCE.
In order to change the Primary Funding Source for your account, do the following:
Log in to your PayPal account.
Click Profile near the top of the page.
Click Credit Card under Financial Information.
Select the card to update (AMEX) and click Make Primary.

Click Profile near the top of the page.
Click My money.
Click Update beside Credit and debit cards.
Click Edit next to the card you want to make your primary card.
Select Make primary card under Edit credit card information.
joeguest2 is correct, about how to make your Amex account your Primary funding source. However, this will only move your Bank account to your secondary funding source. And, (in the future) if you should have insufficient funds in your Amex account, PayPal will attempt to withdraw the funds from your Bank account which could cause another overdraft charge - if you don't un-link your Bank account from PayPal now.
